How many clubs were AFC back then as opposed to simply FC?

All of them. The AFC you're thinking about is a prefix some clubs have taken up to show they are a different entity to the name of the professional club who play in the town / city that they also play in.

Can only think of Sunderland off the top of my head as another AFC.

Bradford City, Hull City and Wrexham all still use AFC

Association Football is a rarely used term these days but membership of the Football Association irrespective of level means clubs are bound bu the rules of the Football Assocoation and therefore 'associated'.

Likewise the FA Cup (Football Association) Cup is open to all members of the Football Association and starrts every season at the lowest level culminating in the Final at Wembley.

I think the A is for Association rather than Associated - to distiguish it from RFC as in rugby.

Up until 1986 Crystal Palace were 'Crystal Palace Football and Athletic Club Ltd.

Maybe A is for Athletic rather than Association

Yes, and Millwall were Millwall Athletic for quite a while. Like Charlton.
